Can I replace the buttons, and top image with flash. (small for fast
loading)

yes this can be done, but for a small gain it means alot of work, you
would need to go though alot of code to swap over all the .gif toi the
.swf file extension.

And to be honest i really see little gain on
the buttons, the header yes thats is alot easier, once you made you logo,
goto acp,then manage skins/templates then make skin template, click on
main screen manage html next to the skin your changing then i believe its
Global html elements, then click edit next to board headrer, and swap the
file extension over there to the .swf or to what ever name you
need.

You would also need to embed object tags to even get them to show up. A
swf wont just show up until you tell the browser to show it (this is where
the object tag comes in)

I really have no experience with Flash, but I have experience with iBF.
You probably would make the logo first, then go to Manage Skin Templates,
then edit the Template that you want to use the .swf with, then go to the
Global one or whatever, and edit there. Hope this helps. :)
